The Bill Rodgers Running Shop in Quincy Market and Marathon Sports in Brookline and on Boylston carry maps that have all the distances and running routes along the river.
Some of my personal favorites are the stretch along the esplanade and the stretch in between the Harvard Foot-Bridge and the Eliot Bridge (includes Artesani Park), both on the Boston side.
In most places the paths are wide enough to run comfortably, and the surface is a mixture of pavement and packed dirt.
In the summer, there are regular road races every Thursday night at the BC Boathouse starting at 6:30pm - they only cost about $5. Contact the Somerville Striders for more information and to verify days and times for the year.
There are also an increasing number of road races that take place along the river - this website is a good place to go to check the schedule.
